Assassin's Creed Black Flag mission list
Every mission in Assassin's Creed Black Flag, including main quests and key side objectives.
The Black Flag mission list features 51 main missions in total, including 8 new ones made for Resynced specifically. There are also around 61 side missions across things like Assassin Contracts, Officer Quests, collectibles and so on, bringing that grand total up to roughly 145.
That breaks down roughly like this:

Of course there are some semantics involved here. Damn Fine Gear is a mission, to complete 16 other missions, so I've counted that as 17. There are also various other things to do in the world - like the 12 Black Flag Resynced Treasure Maps, 10 Forts you need to destroy, or the 26 Sea Shanties to chase and collect and so on. Those I haven't counted and instead have focused on the map marker objectives you can find and tick off. Obviously, what you do go after will affect how long it takes to beat Black Flag Resynced too.

Black Flag main missions
There are 51 main missions in Black Flag, an increase from the original game thanks to 8 new quests added to the original 43. These missions are spread across 12 sequences, with the new content unlocking at the end of Sequence 11.

Black Flag side missions
There are multiple side missions and objectives to find and complete in Black Flag, which are listed below. However there are six general side quests, some of which group together into longer mission chains:
- Former Glories - upgrade everything at your Great Inagua mansion.
- Mayan Mysteries - Complete all 16 Black Flag Resynced Mayan Stones and collect the armor.
- Damn Fine Gear - Get all four Black Flag Resynced Templar Keys and unlock the armor.
- Blackbeard's Treasure - Find the X on the Black Flag Resynced Blackbeard's Treasure map (new for Resynced).
- Captain Stede Bonnet - Find Stede Bonnet's ship and crew (new for Resynced).
- Art Lover - Find 30 pieces of art for the Butler at your Great Inagua mansion.
Former Glories and Art Lover are basically collectible missions, as are Mayan Mysteries and Damn Fine Gear, technically - albeit with more to them than just collecting things. Captain Stede Bonnet and Blackbeard's Treasure are new mission that expand elements of the original game's plot and the respective characters.
Let's take a look at everything in a little more detail:
Officer side missions
There are five Black Flag Resynced Officers you can unlock. Two are mandatory unlocks as you progress through the main campaign but three have their own mission chains with 11 missions in total:

Templar Hunts
The mission Damn Fine Gear includes a series of Templar Hunts - a sequence of 16 assassin missions you can undertake to get the Black Flag Templar Keys needed for one of the Black Flag Resynced Outfits in the game. There are four hunts, all consisting of four missions each, that are accessible in the quest log on the map page:

Assassin's Contracts
Once you've completed the mission Overrun and Outnumbered with James Kidd you'll unlock 30 Assassin Contracts. These are found scattered around the various towns and settlements, marked on the map with a skull icon, where you'll find a pigeon coop that you collect contracts from. These all involve killing a specific target, often with a bonus challenge like doing it from stealth, or using a specific weapon to get extra Reales.
Naval Contracts
There are 15 Naval Contracts you can take on, starting with one called the A Spanish Plague in Great Inagua which unlocks the rest. That in turn is unlocked by completing This Old Cove. These are a selection of boat based combat missions that see you battling and boarding various vessels and gathering certain cargos.
Mayan Stelae
There are 16 Mayan Stelae to find, each of which involves a small visual puzzles to reveal a stone. Collect them all and you'll get the Mayan outfit which includes a trinket that repels bullets. Technically these are introduced once you complete the mission Overrun and Outnumbered with James Kidd, who introduces you to them. But you can find them out in the world and start solving them before that.
