Pragmata blue crystals, and later red crystals, block certain paths with useful items and collectibles on the other side, but you have no way of destroying them at the start of the game. That means you can safely ignore them at first, but to clear both types of Lunafilament formation in Pragmata you need two different abilities. Conveniently, both are impossible to miss as they're critical to the story, so here's when you can expect to unlock these Lunafilament-smashing abilities in Pragmata.
How to destroy blue crystals in Pragmata
To destroy the blue crystal-like Lunafilament misprints, you need the Lim Eraser ability for Diana, which is unlocked towards the end of the Mass Production Facility level.
Once you've got the ability, you can backtrack to any of these blue formations and hold L1/LT when prompted to get Diana to destroy them, letting you reach previously inaccessible areas and almost certainly get some useful Pragmata resources and other upgrades.
For example, very near the beginning of the first level, the Solar Power Plant, you can use Lim Eraser to get into a small room and get your first Storage Expander for Diana's Hacking Gauge. There's also an area in the Business District of the Mass Production Facility where you can destroy a blue crystal, only to find a red crystal is now blocking your way, so you might want to know how to destroy those too.

Red crystals, or Dead Filament, can be found as early as Pragmata's second level, but you can't destroy them until near the end of the game. I'll explain this in vague terms to avoid spoilers but after reaching the end of the fourth level of Pragmata, you'll go through a short gameplay section which ends with Diana unlocking the Cleanse ability, which allows her to clear Dead Filament formations.
Cleansing works a little differently to the Lim Eraser upgrade for blue Lunafilament formations as you can use it whenever you want and you need to hold L1/LT to charge up a pulse – you can see the size of the pulse as it charged the ground in front of Hugh. Release the button and Diana will destroy any red crystals in the cleansing area.
With both upgrades unlocked there shouldn't be anywhere in the Cradle that's out of your reach, meaning you can backtrack to get every upgrade, collectible, and resource. Although, if you're struggling to find a few, remember to look for fake walls as our Pragmata tips say!
