Metal Gear Solid: The Twin Snakes Easter Eggs
Cameos
Alex from Eternal Darkness - Lay a book on the ground and go into first person view. If you look at the mag, you'll see Alexander Roivas from Eternal Darkness: Sanity's Requiem.

GC and WaveBird controllers - Go into Otacon's lab, and go to the middle desk. On the monitor will be a GameCube with a WaveBird controller next to it.

Mario and Yoshi - In Otacon's lab, there are Mario and Yoshi figurines on top of a computer monitor. Zoom in on Mario's head to see a 1up message.

Developers - In the room in which you fight Psycho Mantis, the portraits on the back wall are Ryuhei Kitamura, Hideo Kojima, and Denis Dyack.
